This tutorial shows how to use Bio-Rad's PDQuest 2-D analysis software for spot re-matching when protein spots on a 2-D electrophoresis gel are not automatically matched to corresponding spots on the master gel. The Experiment Summary tool allows the user to review and optimize spot detection, normalization, and matching parameters. The narrator explains how to interpret matching criteria and evaluate the effects of changing matching parameters. PDQuest provides a graphic display for visual comparison of the gels and replicate groups, with the newly matched spots shown in a different color for easy differentiation.
